Questions on 'automatic' elements.

Alright, this sounds like this applies to the skill selection done during the automatic CS process. Unfortunately, I cannot figure out where these automatic knowledges are, and thus, cannot apply them to the full CS, which is something I am guessing I should be doing. I mean I get anyone reviewing my completed full CS may add more based on the history, but are the automatic knowledges applied then as well?

My understanding is that the automatic knowledges are only added to the automatic CS and the full CS has to be done by the player.

There is an example CS here that walks through exactly what you get, but the summary is that you get 11 knowledges for each competent skill, 5 knowledges for your racial bonus skill, and 2 knowledges for each of your novice skills.

There should be a column on the left side of the User Control Panel (UCP), a tab named 'rewards' where you can assign your starting package. Once you select your skills from drop down options, they'll be automatically assigned.

That said, it's also worth noting, is that the automated cs is optional. You don't have to use it, and can record your information in your CS manually, but you have to choose which you want to use. The Automated CS or the manual one in the Character Sheet forum.

I'd just go with whatever is easiest for you, ultimately, but the automated CS if you are able to interface with it makes things fairly easy.
